How do I transfer my files between the HPC cluster and my own machine(s)? Do I need a special software?

In terms of software: you either choose a command-line tool (scp) or a GUI-based tool (WinSCP, FileZilla (see notes)). Our web-based Open OnDemand also has a web-based File Explorer–you can also upload and download files to the cluster via this means.
Notes on FileZilla: To help their development effort, the developer bundles additional software to the FileZilla package, particularly on the Windows platform. You may not want to install their extra software which has nothing to do with HPC or file transfer. Please carefully follow the instructions shown on the following blog to avoid installing the extra stuff:
